I want to use the Toad Database - Compare Data functionality to occasionally compare certain tables between two instances of a database. In order to accomplish this, I am deselecting a specific a number of fields to not compare. There are probably 10 tables that I want to do this for. Is there a way to save the compare data configuration so I don't have to re-do it every time?

No, but if you create simple views (like "select column1, column2....from table" on the tables that you are comparing, and exclude the columns that you don't want, then you can compare the views instead of the tables and that will make repeated use easier.
I'll look at the possibility of a save/load config in that window in 14.2.
