This error message appears everytime I try to run something in the Automation module (test, scheduled query, etc).

Are you using an Automation script that was created with version 1.1? If so try creating a new script from version 2.0.
If that does not resolve the issue rename your doc and settings area. This will reinitialize the settings that are being saved. To do this have TDA shut down and rename your equvilent to the directory below.
C:\Documents and Settings%YourUserName%\Local Settings\Application Data\Quest Software\Toad for Data Analysis 2.0
