There will not be a change to the mapping in 12.5, as it require a change to the Team Coding Server Side objects tables to accomplish this. We are planning to this in Toad.next (the yet to be named release after 12.5). The work around in 12.1 is to create a single code collection mapped to the functions folder, procedure folder etc. I understand this is less than ideal.
